Does seeing ourselves in mirrors or reflections while in Makkah and checking into a hotel invalidate our state of Ihram, even if it is not for the purpose of beautification?

It does not invalidate our Ihraam, although we must avoid it as much as possible and we should never do it for the purpose of beautification.
In any case, it never invalidates our Ihraam.

Was the Prophet's (peace be upon him) ascension to heaven more of a spiritual experience or a physical journey?

The ascension to the heaven ( Mi'raj) was not just a spiritual experience but was a real physical journey as it is clear in Quran ( Glorious is He, Who took His servant in night journey from the Masjud Al-Haraam to al-Masjid Al-Aqsa) (Sura al-Isra', verse 1). It never says that Allah Has taken the spirit of His servant, but Taken His servant which means the full physical journey and never by is spirit only.

When I went for Hajj, I found a pebble of Muzdalefah left in my purse just a few hours before leaving from Makkah, and I left it in the hotel in Makkah. Is there any Kaffara I must pay for not taking it back to Mina?

No Kaffara is required in such case because Makkah is part of the Haram area and leaving the pebbles in Makkah is enough and you don’t need to take it to Muna.

If I perform my first Umrah and then wish to perform a second Umrah for my deceased father, do I need to return to Masjid Shajarah to enter into Ihram again, or is there another location in Makkah where I can do so?

You don't need to return to Masjid Shajarah from Makkah, but just need to go to Tan'eem which is very near to Makkah for Ihraam of another Umra. Tan'eem is known to all taxi drivers in Makkah.
